what should i do to go about repairing a few stripped threads on the head of my 99 400ex???

Depends on the location of the hole that needs to be repaired - most can be heli-coiled with the head on the engine - a few require removal of the head for repair

I think I'm gonna jus rethread them and put in new bolts, would that be good?

If you are talking about re-threading them to an inch thread? It's not a good idea, but it's your machine. If you are talking about re-threading them from a 6mm to a 7mm? Good luck in finding bolts of the right thread and length (common next size up is 8mm)
