I have an 05 400 that shakes and grinds in when it's in 1st and 2nd and I haven't tried any other gears has anyone else had this issue. I checked the clutch hoping it was a broken springing it isn't. Now the pivot bolt is giving me trouble I've tried about everything to get it out. Any ideas?

What "pivot bolt" are you referring to?

Not much to go on here, but have you checked the condition of the countershaft sprocket?

The bolt that goes thre the swing arm and the engine and I haven't got it split yet to see anything except for some metal shavings

The swing arm pivot bolt is always a problem. It needs to be removed once a year, cleaned and lubed and almost nobody does it. I usually try to drive it out with a 8 lb. brass sledge hammer. If that doesn't get the job done, I rig a press to go around the frame and use hydraulic pressure to push the bolt out. It's a pain in the azz to spend all the time necessary to get the job done without destroying the frame or the swing arm and it might not be worth the expense, but if you gotta do it, then you gotta do it.
